[Auto migration] Move upgrade.xml files

      Several org.ametys.core.migration.MigrationExtensionPoint have a config file named upgrade.xml but we can have several migration org.ametys.core.migration.MigrationExtensionPoint in a plugin. So we should have a better name for these files.

      Concerned plugins : repository, workflow, explorer, cms, web.
